An emulator can alleviate the issue by being a single app that can run however many titles you can cram on your sd card, albeit not quite as stable or perfectly as the VC emulator. Use your favorite CIA installer to install snes9x3ds. The issue comes with the application limit of the 3DS (it's capped at 300 installed "apps" at a time), so trying to VC inject a large number of SNES games on top of any eshop titles, gba/gbc/nes vc games, 3DS titles, etc., and you can see how you might hit the limit pretty fast. Given, they're fantastic titles, but by and large you could just load up the SNES library as VC titles and stick an emulator on to play those three. Yeah, if I remember correctly it was Yoshi's Island, Mario RPG and Star Fox, so if you aren't dying to play those titles it's not really an issue.
